Pooh, Ash, Mewtwo and their friends returned to see the Turtles again in Pooh's Adventures of Teenage Mutant Ninja Turtles 3, where they journeyed through time to ancient Japan to rescue April O' Neil, who had been transported to the past by an ancient time scepter, and try to help out the people of the past to stop a war. Despite this, they defeat the mutants, the Foot and Joker and Harley, and later defeat Shredder once again after he drank some of the ooze to become Super Shredder, but was killed by the falling debris.(2016). To their shock and horror, the Shredder, who had survived being crushed from the garbage truck, returns along with two new mutants, Tokka and Rahzar. Soon the Heroes and the Turtles battle the remaining Foot Clan ninjas, Joker and Harley Quinn. They returned in Pooh's Adventures of Teenage Mutant Ninja Turtles 2: The Secret of The Ooze, where they learn the mystery of the Ooze that created them, learning that the ooze was the same ooze from the TGRI company. They soon defeated him and he fell to his death in a form of a garbage truck.
Later Shredder reveals his plan to destroy all versions of the Ninja Turtles by traveling to the Turtle Prime dimension and destroying it. They soon battle that Shredder along with the return of their Shredder, the Bowser Family and Karai. Afterwards, the Shredder was then banished to a frozen asteroid.They returned in the final part of the saga, Pooh's Adventures of Turtles Forever, where they confront a different version of the Turtles who came from another universe, thanks to their universe's Shredder and his Technodrome. Soon after the game, they battle Shredder once more until they learn a shocking truth: the Shredder was not a human, but actually an alien squid called Ch'rell who was controlling a robot body. Also with Shredder was his daughter, Karai.
The 2003 cartoon universe version of the TMNT will join the Emerald Searchers in Pooh's Adventures Armada: Hunt for the Chaos Emeralds. The 1987 cartoon universe version of the TMNT will make a cameo appearance in Pooh's Adventures of The War of the Worlds (2005). According to We Wish You a Turtle Christmas, these are the turtles' favorites Christmas songs: Soon after, the Heroes, Villains and both versions of the Turtles return to their rightful universes.

The TMNT will reveal to be Franklin the Turtle's cousins in Franklin the Turtle's Adventures of Teenage Mutant Ninja Turtles. The TMNT will meet Code Red in Code Red's Adventures of TMNT. During which, he'll complain, but not in a rude way, about the four's attitude, mainly because of how bad this special was.
